By doing this with the HD2, will apps that require rooting work with it? Such as barnacle, or apps that can take pics of your home screen?

Barnacle wont work with the HD2, there is a new kernel making its way into the ROMs tht has Wifi Tethering enabled, to its only a moment until it arrives, and yes the ROM is fully rooted.
